I'm an ex-employee for Fedex Office. I know the store that I worked at, the customer was always right. I don't know the specifics of the order that you gave, ie: if the brochure was given to Fedex on some type of media, like a thumb drive, or if it was being copied from another brochure, etc. but the finished product was NOT acceptable. The manager should have first apologized, offer to do it over or just give you what they had already done and not charge you for it.
I think all the managers at most of these Fedex stores have big egos and too much empowerment!
I would definately take it a step further and go above his head to the district manager and let him know what's going on. They don't like to hear negative things, especially being that's it is about one of their managers.
