I have a 04 Jeep that had the same issues. Its the window regulators that are breaking holding the windows in place. Both driver and passanger side window regulators broke shortly after the warrenty went out. All i can suggest is dont pay dealer ship prices. I bought both regulators from napa auto parts for 215 total and took me all of 2 hrs to replace both. Its really easy. The longest part was taking the trim panel off. I did it myself and only spent the two hrs and 215 bucks for the parts and no problems since, vers the 700 bucks the dealership wanted to charge me.

Jeep Liberties and Cherokees from 2001 through 2007 all have this problem. I am currently dealing with a similar failure where the window regulator failed during the night while the car was parked in the driveway. This is the fourth failure for this car. Through research, I have found that Chrysler/Jeep has simply been replacing known defective window regulators with new defective regulators from stock. Each time sticking the customer with a repair bill each time. What a racket! The failures appear to be due to a thin piece of plastic called upon to support the entire weight of the window. Stieger Performance has made kits to allow the customer to replace the plastic with steel. Due to Chrysler's cavalier attitude in failing to recall these vehicles or accept responsibility for the shoddy component, I personally dropped plans to purchase a Chrysler TRS8. Unlike my experience with Saturn, Chrysler does NOT stand behind their product. I will be purchasing Stieger's repair kit at $39.00 and have my own mechanic fix the problem.
