No one can take your money out of a bank without your permission unless they've won a lawsuit against you. You should have told US Bank that you only authorized Wells Fargo to take $488 and you demand the rest back, as it was an "unauthorized transaction". It's as if you had sent them a check for $488, then they erased that amount and wrote a higher number on it. Wells Fargo can put bad marks on your credit report and/or repo the car for being late on the payments, but they can't do what they did. I think this practice is specifically prohibited by one of the federal lending laws.

In your complaint, you mentioned that you were one month behind in your payment. The reason the bank took 2 payments from you, is they were taking the late payment you hadn't made yet and also the current payment that was due. You were the one who chose to "skip" a payment without consent from the bank or even talking to them. Just because a month has passed and you haven't made the payment doesn't mean it doesn't exist anymore. You still owed it to them. I have seen this many times on credit reports where a person "misses" a payment and then starts to make them again, but doesn't make-up the payment they missed. When this happens, you are reported as 30 days late on your credit report until you make up the missing payment. This hurts your report and makes it hard to get a new loan. Suggestion, If you miss a payment, MAKE SURE YOU MAKE IT UP. Don't just ignore it, the bank will keep taking your payment, AND, they will report you as being behind in your payments, which you are!
