I sent in my July payment at the end of July and have been making my payments since. Green Tree is not appling my payments to my mortgage but instead they are holding my payments in a separate un-applied funds account.

Greentree is one of the bottom feeder mortgage servicers. The account that you are referring to is called a 'suspense' account. That spells major problems for you. If a payment is put in to a suspense account you are the one that pays the ultimate price of losing your home: the bank has your money, the payments are not applied to your account, the bank forecloses and you lose your home and you lose all the money in the suspense account. I see this all the time with the bottom feeder services.
The remedy to this is two fold: send in enough to catch up so all of your payments can be applied. Send a RESPA letter to your servicer showing the status of your account and application of your payments. Do this immediately. If you are 90 days behind the lender can start foreclosure proceeding even if they have your money sitting in the suspense account. Look up RESPA letter so you know the proper form and format and what to ask for in your letter. Might be better to get an attorney.
You actually may need a good real estate attorney to help you. Stay away from the scam "attorney's" that have call centers solicit you over the phone. Get a legitimate attorney in your area to help you. Don't delay. You are on borrowed time anytime the lender is not applying your payments and is instead putting the funds in a suspense account.
